Embedded containers which share AppCl has the same issue, they leak the AppCL SPIs into the InContainer. When Arquillian reexecutes InContainer all the Client configuration is found and Core is missconfigured.. 

Two possible options, ClassLoader isolation between Arq-Core and the Container, or Switching to Local when embedded.
