Michal verified on trunk as of today and does not look like this issue has been reported.

Sign in as root
 - Go to Site Editor -> Add new page
 - fill name, display name, place it at first level (same as Home),
Next, Next, Finish
 - Go to Page Management
 - delete created page
 - Go to Site
 - Edit navigation
 - NODE ISN'T VISIBLE!!!
 - but if you click Add new page in Site editor again, you can see the  node there!
