This exception was a result of fix [409049] [regression] Generate Deployment Descriptor ignores · ae6b8c0 · eclipse/webtools.common · GitHub (https://github.com/eclipse/webtools.common/commit/ae6b8c00ef2eca6a29f68fb7d25ac1206f70d1e4) which was later fixed as [421366] NPE at VirtualResource.getProjectRelativePaths while doing · 6ed2a08 · eclipse/webtools.common · GitHub (https://github.com/eclipse/webtools.common/commit/6ed2a088553270768d1a0f8f20f6eb86a4dfafe8) (https://bugs.eclipse.org/bugs/show_bug.cgi?id=421366)

Please take another version of Eclepse Webtools that does not contain this bug.
