I use Eclipse 3.1.2 and 3.2M5a and it works for me on both. The "classes cannot be found" error is most probably related to not setting your installation directories in the doc/examples/config/build.properties file, as described in section 4.1.2, Defining the environment of the jBPM BPEL user guide.
