Get your debugger out, attach it to the FacesMessages class, and check whether the problematic messages are being output from there.  If they are, you could be loosing them by trying to output once your lrc has ended or sth.  There was a workaround for a JSF (not sure which impl) bug that altered the way FacesMessages handled messages.
