I don't know if this helps, but here's an article that talks about configuring JMS on GlassFish.  http://today.java.net/pub/a/today/2008/01/22/jms-messaging-using-glassfish.html    

My superficial reading of this suggests that you need to configure a connection factory per application and then use those JNDI names.
