If I understand correctly, the transaction will rollback when you do a "shutdown". If the transaction rolls back JBPM anyway will forget whatever happened during this period. So you have to do the same signalling again which has resulted in that automated java activity to trigger. You have to do this explicitly, it will not happen automatically.

You seem to need some transaction recovery system...is it?
