If you're running Eclipse 3.5, you shouldn't see references to http://download.eclipse.org/eclipse/updates/3.4.

If you are and you do, you can disable that site so it won't fetch from it.

Same story for the really old GEF site, http://download.eclipse.org/tools/gef/update-site/releases/site.xml 

To install JBT 3.1, you only need the Galileo site and the JBT site:

http://download.eclipse.org/releases/galileo/
http://download.jboss.org/jbosstools/updates/development/
