I can replicate this, please, create an issue in  https://jira.jboss.org/jira/browse/JBIDE JBoss Tools JIRA for ejb3 component.
I think you can try to workaround this by adding Server Runtime for JBoss AS. JBoss AS classpath container includes all libraries from app server and ejb3 related jars as well.
