The OP may have been wondering how to customize the startup environment specifically for the JBoss 6 server when started from within Eclipse, using JBoss Tools. This is what we are wondering - where do the settings come from? They do not match those used by Eclipse itself.

For example, we need to raise the memory limits via VM arguments (the defaults appear to be -Xms256m -Xmx768m -XX:MaxPermSize=256m). We also need to set java.awt.headless=true so as to not freeze the Dock in Mac OS after the server shuts down.

When you choose Properties on the Runtime Configuration in the Server area, there are almost no options shown. Is there a way to specify arguments passed to the VM when starting the server?

If you meant that Eclipse and new instances of the JBoss server start up using the same Eclipse preference file, that does not appear to be true, as our Eclipse environment uses -Xmx2048m.
