Looks really good! Having a dialog popup to walk through these would be good (and have it end up firing a clean build when users press done)

About "missing wtp server" if you marked the checkbox "Create local server" in the runtime quick fix it would create a server.

Property changes in Seam settings should trigger a rebuild (especially for changing runtime/versions) - sounds like a bug if it doesnt

Connection profiles are optional for Seam so that is probably why it does not warn now, but it is a bug if the settings is pointing to a non existent connection - the name should show up in the preference page but have an error marker since it should either be empty or a valid selection.
