in this particular case - select "Library provided by server runtime"-option in the library choice or if he wishes define a userlibrary that contains the hibernate jars he wishes to use. 

If you do it via the New Wizard instead that is the default as far as I can see.

This is the default behavior of the library configuration in Eclipse facets.
