It turns out that the solution is even simpler, and it applied to Java EE 5 in general, not just JBoss AS. Ales clued me into the fact that you can set the metadata-complete flag on the <web-app> element in web.xml to true to inform the container that it need not consider Java EE annotations because they are being handled by another mechanism. That did the trick.

So to use Spring+JPA+Seam you need two things:

1. You're persistence unit descriptor must not be named persistence.xml (for instance, you can name it persistence-spring.xml)
2. The metadata-complete attribute of <web-app> must be set to true in web.xml
