1. No, the table should be WIKI_NODE.NODE_ID and USERS.USER_ID foreign keys. The challenge here is the mapping, make it a new @Entity, I don't want any collections in neither WikiNode or User.

2. Yes, something that observes Comment.persisted, but not necessarily on ReplyHome.

4-6. I think this is not correct. You want arbitrary people to add themselves to the list of watches of a WikiDocument. A checkbox for the poster of the comment doesn't do that.
