I faced the same performance issue with some of outdated version of Hibernate, and compared IN query performance in the recent version. It appeared that this problem was fixed by HHH-7869 Closed in 4.2.1+.
My measurements show decrease of parsing time from 4s to 130ms for IN clause with 10k records on local machine.
