Are you able to narrow down to which code area is causing the most significant slowdown? If it is related to the substring method I would guess that it's some analyzer as I'm not aware of any usage at runtime (I'm sure we use it extensively at SearchFactory initialization). A profiler could easily proof me wrong however.. would be cool if you could run one on your application so that we can then play "spot the differences".
