I can't speak to OpenJPA, but I can say for sure that the reference implementation (EclipseLink) does support <exclude-unlisted-classes> in SE environments. I would say keeping in line with the RI is a good idea. I intend to lobby heavily for <exclude-unlisted-classes> support being mandatory in JPA 2.2.
