I think the duplicated name elements are related to the migration to Hibernate ORM 5 I have been finally merging this morning. I have disabled the affected test for now in order to move on. You could check out how this is handled in the MongoDB module. There we also do the creation of JSON structs representing embeddedables nested within element collections correctly.
