It works fine if -ds.xml and persistence.xml are in the same project.
But for example if we are creating a ds.xml in some EAR project (which even doesn't have java source folder) and persistence.xml is placed in some child EJB project then the wizard will not update the persistence.xml.
Let's fix it and look for persistence.xml in EJB modules tooo.
