I've updated the forum post. The problem seems to be the oncomplete in the a4j:ajax. When removing it all works fine.
Mixing a4j:ajax complete="..." with h:commandButton onclick="..." was kind of wrong, but it is not clear as to why oncomplete on hiding the popup has such an effect.
