[~jpmat] you referred to: *model set from a previous version* ... what was the previous Designer version where the models and transformations were created and exported from? was it 9.0.1, or 8.x Designer?

We use 4 levels of models. L0 is datasource level. I think issue happens only on levels 1-3 when we change something at L0 level or we do a Project > Clean.
I cannot easily attach artifacts.

[~jpmat] Assuming you are on Windows? What was your original Designer version? And if you could attach artifacts that replicate this issue it would help tracking it down.
