I think following workarounds should help:
ideaModule {
//manipulate the default excludeDirs:
excludeDirs -= "someFolderIDontWantToExclude"
//or prepare your own list of excludeDirs:
excludeDirs = [project.file('.gradle'), "$project.buildDir/excludeMe"] as
