Attribute detectmanytomany for jdbcconfiguration isn't enabled as default="true".  I have to explicitly specify it as "true" to generate many-to-many relationship in hbm file. Test from settings.getDetectManyToMany() always returns false if it isn't specified. See http://forum.hibernate.org/viewtopic.php?t=964888 for detail if you want to duplicate.
