I tried to do some digging through the source and  while some changes, perhaps, in/around org.hibernate.sql.JoinFragment may resolve some of the issues, the HQL parsed queries also require QueryJoinFragment to reflect these changes. While I can override the JoinFragment used via the Dialect, I can't seem to be able to override the QueryJoinFragment without compiling a custom build of hibernate.
