Hi Marc,
interesting that you consider this a bug. We actually have an improvement request as well about removing the _id_ as being implicitly indexed for @IndexedEmbedded fields, as in most cases they are not needed (nor expected) so taking up precious index space for no reason.

Of course we should be able to support both use cases; I'm sending a proposal to the mailing list.
