Sorry if I understand this badly but as for me, the problem does not seem to be in the metamodel classes generation. I used to create those metamodel classed by myself (due to problem in generation time) and the issue appear when using those metamodel in query.
I don't have time right now to export un simple example (simplier than composite ID, just an embedded field with request based on its value) but i will come back to it soon
