Do you think you could write some tests for these scenarios and maybe propose a patch?
The classes involved are AbstractDocumentBuilder.java and DocumentBuilderIndexedEntity.java, the problem is that when we get the id we don't mark the paths in the PathsContext object. If you take a look at the patch I've created I think you can have an idea on what's going on.
Feel free to continue from my branch or start a new one if you prefer and don't hesitate to ask if you have more questions.
