In 4.0, JdbmCacheStore.store(), which triggers HTree.put(), is never called during the test while 4.2 calls it about a thousand times, and it seems to make a big difference because it relates to the actual disk writes.  If LRU is 1000, store() is not called, which makes sense.  My guess so far is that 4.2 passivates entries almost immediately while 4.0 defers passivation or does not perform passivation.  Can someone confirm this?
