Besides that, I think it is a good idea as long it is properly
explained!

I'd also go for a core/optional seperation
to make it easier for people to understand
what can be safely removed.

e.g.
core/system/tx/jbossjca-service.xml
optional/timers/quartz-ra.rar

But, I don't know if somebody has the time to update the installer
to understand this?
And more importantly update all the documentation/wikis
with the new locations!
