The JBoss Messaging installation script is NOT supposed to overwrite server/messaging/lib/jboss-remoting.jar with the one that ships with the Messaging release.
JBoss Messaging runs in its own class loading domain, so what other remoting libraries are deployed outside that class loading domain is irrelevant.
