Probably related, in alpha2:

When pasting the XML start-comment tag < ! - - to add comment in processdefinition.xml then the nodes following that opening seem to be removed from memory right away. Next, when typing the closing - - > the nodes are restored, but any position information is still lost: the nodes get coordinates (0, 0) and the graphical representation is useles. When hitting Save one is lost: the gpd.xml is stored with the zero-values for the coordinates (and probably some more details are lost, such as width). Eclipse local history can be used to restore the previous version.

Note that when typing < ! - - then Eclipse inserts the closing - - > right away, which preserves the layout. But when removing the closing - - > (to move it elsewhere), or when pasting < ! - - from the clipboard, then information is lost. 

This happened to me multiple times when temporarily disabling some conditions by adding some comment tags...
