Sachin-
I think you'll find the JMS queues have not disappeared - try producer/consuming from them.
The queues will still exist even though they are not in JNDI/registered in management.
Only JMS queues that are explicitly declared in jbm-jms.xml will be loaded into JNDI/management on startup
