Ondra, the doc that you are following http://docs.jboss.org/ejb3/app-server/reference/build/reference/en/html/partial_deployment_descriptors.html is the old one meant for AS-4.x. The AS-5.x documentation is here http://www.jboss.org/ejb3/docs

Specifically, the partial deployment descriptor chapter for AS-5 is here http://docs.jboss.org/ejb3/docs/tutorial/1.0.7/html/Partial_deployment_descriptor.html and the example ejb-jar.xml shown there does use the correct xsd. 

Marking this as "not an issue". Feel free to create/reopen the JIRA if you find something wrong with the AS-5 EJB3 docs.
