I accidentally found out that inserting rules with an empty LHS for a certain ruleflow-group will trigger it to be handled. In my case I just used one rule per ruleflow-group with a System.out.println in the RHS to show that the ruleflow-group gets executed. Removing these rules from the session causes the ruleflow-group not to be executed.
