Understood.

My concern is that "a feature which would allow skipping certain jars" sounds like something each JBoss end-user is going to have to configure? I would be much happier if this were the other way around: a warning by default and "a feature which would allow being more strict"? You could still give a hard error if you can actually determine the class has annotations, just not for classes you can't instantiate.
