Even though the directories appear empty, the index files are there.  For example, the public repository contains these two files:
https://repository.jboss.org/nexus/content/groups/public/.index/nexus-maven-repository-index.properties
https://repository.jboss.org/nexus/content/groups/public/.index/nexus-maven-repository-index.zip

Recent versions of Nexus make these files not browsable, but you'll have to check with Sonatype about why they did this.
