Deployment overlays do not work like that. A deployment overlay for deployment foo.war is basically 'add this content to any deployment named foo.war' foo.war can be re-deployed and un-deployed any number of times and it will still have the same overlays applied. 

Basically overlays are persistent, if you make a bug fix to a single class in an application and re-deploy it you still get the same overlays. If you undeploy an app for a few minutes and then re-deploy it you still get the same overlays.
