This only happens with the JMX protocol. 
When you use the Servlet protocol, then MANIFEST.MF is not changed by Arquillian.

Also, dependencies in AS7 can be defined using the {{jboss-deployment-structure}} descriptor, more here: https://docs.jboss.org/author/display/AS71/Class+Loading+in+AS7
