Indeed by the time the application server starts, the JDK preferences system has already cached the system root.  I was thinking about trying to make this work more intelligently but Preferences is really not a very widely-used API so it'd be a lower-priority request.  Nevertheless, if a user wanted to contribute the necessary fixes to jboss-modules, I'd accept that patch!
