Problems #1 and #2 solved! This is a known "feature" of WebSphere v6.1.
To make it run, it is necessary that the following Webcontainer custom property be set to 'true': com.ibm.ws.webcontainer.invokefilterscompatibility

I now have the "hibernate2" sample of seam 2.0beta that fully works on was v6.1.0.9
