Depends on which version of Alfresco you would like to use and what you must do for your integration.

Generally you must patch some Alfresco source code, on Alfresco 3 too :(

If you want SSO on Alfresco Client Portlet you need to implement a JBoss Portlet Filter for Alfresco Client Portlet in this way (Alfresco Forum):

And then you must patch some Alfresco source code, in Alfresco 3 is necessary to patch getUserAgent() method to fix deployment on portals.
