Are you trying to create a project using New Dynamic Web Project wizard or New JSF Project wizard?
The first one is a wizard of Eclipse Web Tools and should work in Eclipse 3.6/WTP 3.2.
The second one is a wizard of JBoss Tools and will support JSF 2 projects in JBT 3.2.0.M2. See   https://jira.jboss.org/browse/JBIDE-5219 https://jira.jboss.org/browse/JBIDE-5219
