It is an issue in JBoss Tools anyway, because cycles in project dependencies should be detected to avoid exceptions like you got for your projects.
I've opened  https://jira.jboss.org/browse/JBIDE-6519 https://jira.jboss.org/browse/JBIDE-6519 to track this problem, thanks for your post.
