I guess what you are asking is - when would anyone want to use those elements in jboss.xml to +override+  either the ejb-jar.xml set values or the annotation set values? Did i understand your question right? I can't think  (at least not right now) of a usecase for using those elements for anything other than JBoss specific bean type (like service).
