First time someone reports such an issue. Are you using a pure Eclipse JavaEE distro or some 3rd party distro (RAD, STS, JBDS ...)?
Could you open a bug at  https://issues.sonatype.org/browse/MECLIPSEWTP https://issues.sonatype.org/browse/MECLIPSEWTP with a sample project reproducing that issue? 
You can probably copy your projects poms, remove any sensible informations.
