I cannot reproduce the problem. The work of 'Change timestamp...' button does not depend on selected server and its state. But it does depend on project selected in the active navigator (Package Explorer, Web Projects, etc.). When a project 'Test' is selected, the tooltip to the button should read as 'Change Timestamp of Test'. If during work with studio, that selection has changed, the tooltip will say something else, and the action will touch another project. Then it should be enough just to force selection of the project in the navigator. 

In your case, does 'Change timestamp...' button work ok if you work with one server, both in its stopped and running states? Does it works ok if you have with 2 servers in stopped state (I mean if timestamp of application.xml changes)?
