Ok, here's what I'll do tomorrow. 

I'll create a fresh eclipse, using the11/11 nightly and associated build drivers. 
I'll create a new project from scratch, and start working in it, and see where the problem starts documenting everything I'm doing. 

I did note that it is only the web content folder that has this problem.

I have a *feeling* the problem doesn't start straight away. I created a fresh IDE today, but this project was created under an older version so it might have some bad baggage it could have persisted somehow.

Regardless, I'm surprised that I would be the only one getting this when I have gotten it every time I have used it. 

Anything else you want me to keep track of or do when I do this?

I'll give you an update tomorrow.
