As we spoke, diagram should have popup with items "Open mapping file" and "Open source file" for classes and "Open mapping file" for tables.

Now I testing this code on mappings in sample project https://svn.jboss.org/repos/jbosstools/trunk/hibernatetools/sampleprojects/org.jboss.tools.hibernate.sampleproject.mappingtypes. If it is necessary, this issue may be resolved now.
