What we can do is:
1. Create issue in Eclipse bugzilla about that
2. Try to workaround that. I noticed that change a filter 'Synthetic members' make all invisible before files visible. So we need to look what is happening during this operation and do the same update for Package Explorer after creating Seam Artifacts.
