We launch it with the default options (like jboss run.bat does out of the box afaik)

To adjust it up Right click the server in Jboss server view and choose Edit launch configuration.

Here you can see the default arguments like when you launch tests etc. put your permgen settings into VM arguments and it should be picked up.
